Would you be able to post a runnable, stripped-down demonstration of the bug? Would really appreciate it because the time saved reproducing will be time spent fixing.

As you can see when clicking the event in the calendar, the class instance I passed via extendedProps has been converted to a plain object, so I cannot access the methods.

yeah, our deepCopy implementation doesn't take this into account.
