I am on Ubuntu Linux and can install Mono and anything needed.

Probably a stupid idea, but maybe worth 2 minutes of thinking:
Have you ever thought about reusing SparkleShare's UI?
SparkleShare is like Dropbox for open protocols. Their UI works on Windows/Mac/Linux, developed in C#.
The most popular backend is for Git, but I really think an FTP backend could be written. I am currently writing a backend for the CMIS protocol, see http://cmissync.github.com
