I agree that we should add EOL character.
But why should we preserve initial and last whitespace lines? Aren't they simply noise?

It definitely should preserve the last EOL character at the end of the file. Was also just about to report that

For some reason, for every script I write I always add a few empty lines at the top. I don't know why - perhaps it's just because I want to visually separate the code from the menus, tabs etc. at the top. So preserving the whitespace seems tolerant of this habit.
I actually suspect a "preserve empty lines" option may eventually be needed to only do indentation formatting and not add/remove empty lines before and after declarations. Just a feeling I have - that might change as I learn to rely on the formatter more.
I don't mind about preserving extra lines at the end (though we all agree a final EOL is needed)
