After some googling, i came to the conclusion that this is a very encoder-specific feature. There are encoders (for example flv encoder) that don't even support multi-threading. libx264 for example does support it; since this is a well-known "issue", ffmpeg worked around it by adding an auto-determination mechanism when "-threads 0" is passed in.

I will do some testing on my local machine to check this and eventually implement it on the api (maybe just as a boolean flag).

And to make a thread per CPU core, on node it will look something like this:

var numCPUs = require('os').cpus().length;
...
.withThreads(numCPUs)

After some testing, i can confirm that this auto-determination is on by default. Can you tell me which encoder you were using when noticing the multi-threading issue?

I mainly use x264 for encoding but I didn't have any issues with it.

x264 should always use multiple cores. Since i can't do anything further on this case, i'll close the issue.
