That's great to hear!
I think this should be two separate issues, one for saving the history and another one is about pinning colors.
While both are certainly doable, I'm not sure about saving the history, as I think it might confuse the user.
Pinning certain colors is an item on my long term plan for the application, although I'm not quite sure yet how the UI would look like, so don't expect this feature in the near future.
It's also planned to add the option to opened color palette files, maybe this would already solve part of your issue?
