This look more and more like a HW issue for now. Will investigate more.
If you want to close it @NT7S , I can re-file if it isn't a HW problem.

The burst of noise problem seems to be same as no output. It happens only the first time a board is powered up. A reset fixes this problem.
Did determine that the Si5351 does report correct data even tho there is no output. Need to look at what the microcontroller sends to the Si5351 with a logic analyzer.
