I think this is related to "Special Attributes" in Markdown Extra: https://michelf.ca/projects/php-markdown/extra/#header-id
And they are supported to the best of my knowledge. You could test them on the demo page with an example input like this:
Header 1 {#header1}
========
## Header 2 ## {#header2 .main}

Yeah, sorry for not being clear. Looks like classes are supported, IDs are not. Classes are just fine though, thanks.

This is most likely caused by the sanitiser that Parsedown.org uses. The actual HTML that Parsedown produces is in the darker area on the right.
