Although most of the things would start with "site" part, one of the reasons why the "site" part cannot be removed is that there are few commands that would clash, for example, commands like: ee site update and ee update, ee site info and ee info etc. which serve very different purposes and on deleting the site part these commands would create issue in accommodation as well as in user intuition.

What about canceling the "site" part of the commands? Most of the things you will want to do will start with "site" which adds a lot of redundancy.
So instead of ee site create domain.com --wpredis just ee create domain.com --wpredis
Would make things shorter but I wont die if you say no.
