I guess gitup is pulling the repos too quickly and you are being throttled? But it's surprising this would only show up on a new computer. I have a lot of difficulty imaging what gitup itself could be doing to cause this?
Do you get an error if you manually pull in a loop from your shell? E.g., from the base dir, for r in *; do git -C $r pull; done

In some ways this mirrors the issues with gitup (except for the first batch of failures, followed by successes, which I don't see with gitup).
It seems this is likely a connection/authentication issue on my end. I found this GitHub troubleshooting article and will continue to troubleshoot there and report back.

This is clearly a GitHub connection issue on my end. I'll close the issue. Thanks for the great tool @earwig -- my research lab benefits greatly from using it!
As additional information, it worked fine over WiFi but failed over ethernet. It doesn't seem to be a firewall issue, so I have filed a ticket with GitHub and will follow up there. Anyway, it's working over WiFi for now.
