My temporary Document is now generic and not from type AbstractTreeNode. How can I use TreeNodeChangeListener?

Just let your Document class implement the interface TreeNodeChangeListener from JSBML, which extends the interface PropertyChangeListener. By doing so, any change in the SBMLDocument triggers an event that you can receive. Just make sure the constructor of Document registers itself in as such a listener in the given SBMLDocument.
