I am assuming you are talking about the filesystem storage driver? Keep in mind that's not the only storage driver supported by registry: I think it's reasonably safe to assume a majority of the users use one of the cloud storage providers as their backing store.
Also, remember you can specify the configuration options via the environment variable which in your case would be something like REGISTRY_STORAGE_FILESYSTEM_ROOTDIRECTORY
from distribution.
