Thanks for uploading. Did you try our latest version (v2.5.1.0)? Please also upload the fasta file you used so that I can reproduce the error.

Thanks for looking into this. Fasta file is now uploaded.
v2.5.1.0 doesn't run on Mono, so I can't run it on the hpc available to me, but I'm trying with a subset of the data on windows now

In the mean time, is there any way of extracting the results from the searches I have already done? Or some other workaround to allow me to continue to work with these datasets?

Unfortunately not. We will test our changes now and make a release as soon as possible. Please note that the released version will, like MQ 2.5.1.0, only support .NET 7.0. These instructions might help to install.

Once it works, please note that MaxQuant will start with MaxQuantCmd.dll instead of MaxQuantCmd.exe. Please set everthing manually again so that the mqpar file is using the correct parameters (dont use your old mqpar file).

P.S: I saw some settings, in the mqpar file you uploaded, that could be changed. If you are interested in some input, I can send my edits to your email adress (If you still have the @monash.edu email; if not please provide me your current email adress). You can set everthing up with the new version and I can take a look at your new mqpar. You can use the link above for uploading it.
