Can't you define ARMA_USE_HDF5
and then link to hdf5? This doesn't seem to be required to be a compile time option, but a header-only one. If it's present at compile time, then it will automatically link to it and set the appropriate define, but it looks like it is easily accessible as an optional feature. Let me know if not.
