Yes, this looks like some kind of straightforward bug. The test tools and The
Unarchiver itself get different results on the files, too.
Probably just some detail I've gotten wrong. Hopefully it can be fixed easily.

Actually, I think this is because StuffIt X for some reason puts uncompressed
thumbnails into the archive, and gives them the same filename, so they
overwrite the actual files which unpacked correctly before them.
I guess I'll have to figure out how they mark those files so they can be
ignored.

Fixed. It turns out StuffIt X has a type field that is set to 0 for data forks
and 1 for resource forks. These thumbnail images were set to type 3, whatever
that means.
Just made the code ignore all types above 1, and it should work now.
