It seems like this error is not reproducible. I just tried rerunning. At least it doesn't fail in the same spot, but still waiting for it to finish the tile. if I get the error I'll see if I can find the commandline (for MAJA? Where do I find it? Or for startmaja?)

Start-MAJA command line would be OK. But if you can't reproduce it on your side, it might be difficult for us.

Seems to have now finished the tile with no problems. There are other demanding tasks running on the same computer requiring multiple threads (I have 16 cores). Could that interfere with MAJA somehow? Also it seems like some processes are using all the swap-memory but the real memory is not used fully at all. Are there limits on the use of memory in MAJA? And can I change that?

I have never encountered that error, no matter the number of cores the machine had. Reaching above the limit of available resources can cause problems though, so indeed you might want to check what other workloads you're running at the same time.
Do you have the userconf directory inside the start_maja folder? If so, you can play a bit with the field <NbThreads> inside MAJAUserConfigSystem.xml, which sets the amount of maximum threads available for Maja.

One more question: Why does Startmaja output:
L2A product /media/au173212/bigdrive/SentinelProcessed/Denmark/32VNH/GIPP_MAJA_3.1.2_TM is not valid (probably due to too many clouds or No_data values)
It's clearly not a L2A product but why does it try?
