By default PinCTF has two test modes. It will test an argument being passed in on the commandline and STDIN being sent into a program. If your binary accepts input through those you could modify the "COMMAND" argument being passed into the program to add those values into it.

Is there a way to choose if stdin or an arg should be used?

Was there anything you need beyond the following argument options?:
-a, --arg Trace instructions for passed in argument
-i, --input Trace instructions for given input

Also applicable:
-al, --argLength Trace instructions for passed in argument length
-il, --inputLength Trace instructions for input length
