Yes, the changes are only mirrored into the database. The data is still retained. You're right, I haven't written that anywhere. But because it was the same with the old downloader, I have adopted the same behavior.
I think about the best way to write it into the readme.

As Moodle is currently used much more actively, I'm adding an option to allow deleted files (due to modification, moving or deletion) to be deleted from the local filesystem automatically. As soon as the option is available I will report it here.

I changed my mind, it is too risky for me that moodle-dl deletes files automatically.
