There are some more things to do. I'd like to allow the call on module installation only, but I'm not sure about this. Dunno if there are reasons to call this in other context, too?

It is now working to add files to the database.
But still files are registered twice, when manually calling install.php... (didn't take a look on it yet, but maybe sanitizePath() is missing?)

Hope I fixed it now. I've also changed the structure of table class_secure, so please make sure to alter it before testing. (Or make a fresh install.)
