Hi there, what do you mean with "export"? Do you mean when you save a sprite? Or are you talking about the actual File > Export > Export As... command?
I've tried to save an indexed image with a layer with some properties set and it was saved as expected, so that's another reason I'm not sure what do you mean.
It would help us if you can share the specific steps to reproduce the issue. Or you can send us a sample .aseprite file to [email protected] to test this.

I am talking about the actual File > Export > Export As... action.
As far as I know, nothing special needs to be done.
New File > Select Color Mode "Indexed" > Create extra Layer > Paint on Layers > Reduce Opacity and/or Mode in Layer Properties > File > Export > Export As... > Choose Output File > Export

This could very well be intended behavior, as the Indexed color mode probably should not use colors out of its defined palette.
However, I have tried creating colors, using layers modes and opacity, close to ones in the palette. These could be used for a result which as least similar to what one is seeing. This option could also be implemented using a checkbox.
