Thanks for reporting.
I saw exactly this behavior as in the bug report for eclipse. It's this one: https://bugs.eclipse.org/bugs/show_bug.cgi?id=105022

Depends what you want. The GNU front-end uses the assembler extension as follows:
.S (capital) -> handled by the GNU preprocessor first
.s -> straight to the assembler tool
So if you use operations which must be handled by the preprocessor first then it must be a '.S'.
BTW: I don't have any issues in emblocks with '.s' assembler files. Also GNU.
